Bug when saving SMD for player model

I was making an Invoker (Dota 2) player model for a friend out of a ragdoll. I got as far as decompiling it, editing the mesh to fix the HL2 skeleton, and assigning (sort of) vertices to the bones.

My problem is the fact that the last part didn't really work. I finally finished assigning vertices and tried to save the SMD but it said I had unassigned vertices. I thought it was odd due to the fact I had originally assigned everything to the pelvis so I just selected the whole model and assigned it to the pelvis to test it and still got the error.

Not really sure why it's doing this and so I came to ask here. Also I did have some bones with no vertices assigned to them. Can that cause it?

Also I'm not sure if the animation mode is working but I have no idea how to use it to test the assignments so yeah....

    Look up Luigimario's rigging tutorial on Facepunch. It's a bit outdated, but it will pretty much teach you everything you'll need to know about rigging in general for both ragdolls and playermodels.

    Well the problem isn't that I don't know how to rig models. It's more that It's saying I haven't assigned vertices when I definitely have assigned all of them.
